If your ps2 is on a sturdy table you dont need to worry about the disc being scratched. Ive read that the ps2 might scratch the disc if the ps2 gets knocked over or if its shaken while the console is running.
Positioning the ps2 vertical may make the ps2 run cooler. I have mine in the vertical position because i think it looks better.
