The thing is that a majority of people goto movies and they want 2 things. A good guy and a bad guy. Now in all the confrontations that Batman and Superman have had Batman has played the bad guy role.....more or less. The people that know the confrontations and history between the 2 characters wouldn't buy a bad buddy buddy movie and the rest wouldn't get a passable "why are Superman and Batman fighting" movie.
Right now with 2 very good franchises out there I say no. The only reason Warner was talking about a Batman/Superman movie a few years back is because Batman had turned into a farce of what it should have been and frankly Superman had been no where in sight for years. They had a grand scheme to put them together in a big event film that would surely suck. I'm glad they kept them apart.

The thing is, according the the source, they are still highly interested in putting them together in a movie down the road. The quote above is from Batman On Film, and he got it from here.
So if true, it's going to happen. Question is, should it? The only way I think I would like to see this develope is if they worked together against something. Right now i would agre ethat they need to keep them apart on film. Sure an animated movie would work for me like Justice League but a movie film using (if it happned) Routh and Bale doesn''t seem right to me (maybe because Batman looks stronger and bigger then Superman right now) Batman just got off the ground and i think it has no where to go but up, up and away. Now again same for Superman the movie and its next outing. Batman and Superman made pretty close to the same amount of money basically domestically theater wise (with Batman edging out by $30 million or so) and WB expected some big bank. Still they have to realize that people have/had a pretty bad taste in their mouth after what they let get onto the screens before these new energized series. Both series had 2 farces of a movie for their 3rd and 4th installment and WB seem to expect that time heals all wounds. Well i still have the problem of cringing anytime i see a Bat Nipple or any of the last 2 movies on tv. They should give the movies time and let them find their respected audience again on dvd. Batman Begins has done an amazing job i think on DVD and getting people talking and excited for The Dark Knight. Superman is out in a few weeks and is sure to do well there.
So again my answer is no to WB as i think the audience needs just a bit more time to respect these once great movie series one more time.

It would probably suck, but amazingly the script that was floating online a few months back actually gave Clark Kent far more time and development than what we got out of Superman Returns.
I expected a Superman / Batman combo movie to give the alter egos the shaft. Otherwise, the script was kind of funny, in a bad way, but fitting enough for a comic book.

Already been done (and spectacularly well):
